This is because these two files(Using_Aptana_with_PHP,_ASP,_and_other_non-HTML_files.html and Removing_Aptana_as_a_"View_Source"_option_in_Internet_Explorer.html) are named a different name in the original directories and you need only modify them to these two names and redo the step 1-3 again. Some feels:
The aptana can be executed independently while used as a eclipse plugin, so I think it is adopt a eclipse-like form to orgnize its design to be able run as a independent software, and on the other hand, it can be added to eclispe as a plugin because it include the "features" and "plugin" subdirctories.
